Abstract: Systems and methods for evaluating one or more biological samples are provided. A dataset is obtained from nucleic acid sequencing of the biological samples. The dataset comprises a discrete attribute value for each of a plurality of reference sequences for each entity in a plurality of entities in the biological samples. A two-dimensional spatial arrangement of the plurality of entities is indexed, each entity independently assigned a unique two-dimensional position in a k-dimensional binary search tree, and the spatial arrangement is displayed. A user selection of a subset of the displayed arrangement is received. Each entity that is a member of the subset is determined using the k-dimensional binary search tree, thus identifying a subset of entities. Each entity in the subset of entities is assigned to a user-provided category, and the dataset is modified to store an association of each entity in the subset to the category.

Abstract: Methods, systems, and computer program products are provided for clustering of similar peptides to detect candidates for target binding. In some embodiments, a method provided herein includes receiving sequencing information and quantification information of a plurality of peptides after target-binding selection in a library. The sequencing information includes amino acid sequences of the plurality of peptides, and the quantification information includes a count of copies of each amino acid sequence in the plurality of peptides. The method further includes computing similarity scores for pairs of the plurality of peptides using the sequencing information. The method further includes grouping the plurality of peptides into clusters based on the similarity scores. The method further includes screening the clusters based on quantification information of peptides in each cluster to obtain candidates for target binding over a pre-set threshold.

Abstract: A protein searcher includes a pre-trained CNN, a feature extractor, a database and a KNN searcher. The pre-trained CNN, trained on a previously classified amino acid database, receives an unidentified amino acid sequence. The feature extractor extracts a feature vector of the unidentified amino acid sequence as a query feature vector. The database stores feature vectors of trained amino acid sequences and of at least one untrained amino acid sequence and stores associated classes of the trained amino acid sequences and associated tags of the at least one untrained amino acid sequence. The KNN searcher finds K feature vectors of the database which are close to the query feature vector and outputs the associated class or tag of each of the K feature vectors.

The assignment of the respective classification may be predictive of the health state of the subject, and a method may include: generating a health profile of the subject based on the predicted health state from the assigned classifications for the one or more categories; and outputting the health profile of the subject.

Abstract: A method of determining a correspondence between a first biological property of a cell and one or more further biological properties of cells is provided. The first biological property and the further biological properties are determined by different analysis techniques and each are contained in a respective one of a plurality of sets of biological properties. The method includes the steps of: converting the plurality of sets of biological properties into corresponding representations in a representation format which is invariant to the technologies used to derive the biological properties; determining, in said representation format, a representation from each of the converted sets of further biological properties which most closely matches the first representation of the first biological property; and re-converting the determined representations from the representation format back to the biological properties associated with the determined representations and thereby determining a correspondence between the first biological property and each of the further biological properties.
