The present invention is a method and an apparatus for identification and rapid detection of microorganisms, preferably grown on hard surfaces, by means of immunoassay techniques for separating the microorganism by magnetism and subsequently marking said separated microorganism with a fluorescent marker. Then, isolation and selection of microorganisms of a sample previously taken is based on an immunoassay reaction with microorganism-specific antibodies containing magnetic nanoparticles and fluorescent markers. Finally, detection and quantification of microorganism levels is achieved through excitation of the sample and measurement of luminescence by microorganism-antibodies conjugates. If there is any sampling, it is preferably performed through injection of pressurized air and water on a surface and recovery of microorganisms in a liquid sample.
