If so, subsequent laser shots are directed to predetermined locations on the MALDI sample. In essence, if the analysis of a previous laser shot indicates that a “sweet spot” of the MALDI sample has be located, subsequent laser shots may be directed to areas proximate to the previous shot thereby allowing the sweet spot to be thoroughly sampled. A method of operating a MALDI mass spectrometer is also disclosed.

A MALDI mass spectrometer has a laser steering assembly operable to steer or otherwise direct movement of a laser focus over the MALDI sample being tested. Such a laser steering assembly may include a mirror array having a pair of independently controlled mirrors. The first of such a pair of mirrors is operable to move the laser focus along the X-axis of the MALDI sample, whereas the second of such a pair of mirrors is operable to move the laser focus along the Y-axis of the MALDI sample. The invention provides a method of cleaving an 0-linked oligosaccharide from a glycoprotein. The method comprises the steps of contacting a composition comprising a glycoprotein, wherein the glycoprotein comprises 0-linked oligosaccharides, with a solution comprising a borane-ammonia complex to form a mixture comprising the glycoprotein and the borane-ammonia complex, incubating the mixture for a period of time sufficient to cleave the linked oligosaccharides from the glycoprotein, and forming a mixture comprising oligosaccharide alditol products and deglycosylated protein by-products.

An ammonium-based ß-elimination cleavage of linked oligosaccharides from glycoproteins is described. The method enables the isolation of glycoprotein-derived oligosaccharides having a reducing end which enables subsequent derivatization for chromatographic and/or mass spectral analysis. The described glycoprotein cleavage protocol enables structural investigations using low microgram quantities of glycoproteins.

An ion separation instrument includes an ion source coupled to at least a first ion mobility spectrometer having an ion outlet coupled to a mass spectrometer only ions defining a preselected ion mobility range. In one embodiment, the ion mobility spectrometer is provided with electronically controllable inlet and outlet gates as a function of ion drift time to thereby allow passage therethrough only of ions defining a mobility within the preselected ion mobility reange. In another embodiment, an ion trap is disposed between the ion mobility spectrometer and mass spectrometer and is controlled in such a manner so as to collect a plurality of ions defining a mobility within the preselected ion mobility range prior to injection of such ions into the mass spectrometer. In yet another embodiment, an ion inlet of the ion trap may be electronically controlled relative to operation of the ion mobility spectrometer as a function of ion drift time to thereby allow passage therein only of ions defining a mobility within the preselected ionmobility range. The mass spectrometer is preferably a Fourier Transform Ion Cyclotron Resonance mass spectrometer, and the resulting ion separation instrument may further include therein various combinations of ion fragmentation, ion mass filtering, ion trap, charge neutralization and/or mass reaction instrumentation.

A method for identifying the N-terminal amino acid residue of a peptide or protein using mass spectrometry is described. Amidination of the N-terminus of the peptide or protein results in the efficient cleavage of the N-terminal amino acid by ion fragmentation during mass spectral analysis. The observed mass of the peptide ion and that of the Y n-1 ion can be used to calculate the mass of and thus identify the N-terminal amino acid. Methods are also described for identifying proteins using component peptide mass data and the identity of the N-terminal amino acid residues of component peptides.
