    Abstract: The present invention pertains to a method and apparatus which increases the efficiency with which ions are transported from a first ion trap to a second ion trap, and subsequently trapped in the second ion trap. In one aspect the invention, increased efficiency takes the form or enabling ions of both high and low mass to charge ratios to be trapped in the second ion trap at substantially the same time, or at least within a relatively small window of time. This can be achieved by minimizing the undesirable time-of-flight separation by the high and low mass to charge ratio ions as they are transported from a first ion trap to the second ion trap. This minimization can be realized by adjusting the potential energy applied to ion transfer optics disposed between the two ion traps.

    Abstract: A method for improving the calibration of a Fourier transform ion cyclotron resonance mass spectrometer wherein the frequency spectrum of a sample has been measured and the frequency ( f ) and intensity ( I ) of at least three species having known mass to charge ( m / z ) ratios and one specie having an unknown ( m / z ) ratio have been identified. The method uses the known ( m / z ) ratios, frequencies, and intensities at least three species to calculate coefficients A, B, and C, wherein the mass to charge ratio of a least one of the three species ( m / z ) i is equal to A f i + B f i 2 + C · G ( I i ) f i Q wherein f i is the detected frequency of the specie, G( I i ) is a predetermined function of the intensity of the specie, and Q is a predetermined exponent. Using the calculated values for A, B, and C, the mass to charge ratio of the unknown specie ( m /z) ii is calculated as the sum of A f ii + B f ii 2 + C·G ( I ii ) f ii Q wherein f ii is the measured frequency of the unknown specie, and ( I ii ) is the measured intensity of the unknown specie.

    Abstract: The present invention provides compounds which are useful as multifunctional labels in proteomics studies. The labels of the present invention are both lysine specific and increase the overall sequence coverage obtained in polypeptide mapping experiments, by for example, increasing the ionization efficiencies of lysine-terminated tryptic fragments. In certain aspects, the labels of the present invention can be used to measure differential quantitation, as for example, deuterium(s) can easily be introduced during their synthesis. In one aspect, a C-terminal derivatized lysine biases the fragment ion intensities strongly toward C-terminal fragment ions, resulting in a highly simplified tandem mass spectrum. In further aspects, the number of lysine residues can be determined in a polypeptide.

    Abstract: A stochastic cyclotron ion filter for separating ions in a multi-species plasma according to mass uses an electrical field (E) crossed with a magnetic field (B). In particular, the electric field is stochastically generated by an amplified noise source with a band pass filter that passes only frequencies in an interval between ω 1 and ω 2 . The filter also includes a cylindrical chamber for receiving the multi-species plasma, and coils are used to generate the magnetic field inside the chamber. In operation, the stochastically generated electric field resonates with particles in the plasma that have a cyclotron frequency Ω in the frequency interval (ω 1 2 ). In one embodiment, an electrode is mounted at one end of the chamber, and the electrode is connected with the amplifier to establish the electrical field in the chamber. In another embodiment, an electromagnetic coil is mounted on the chamber and is connected with the amplifier to induce the electrical field in the chamber. For both embodiments, particles having resonant cyclotron frequencies Ω in the frequency interval (ω 1 2 ) are accelerated into larger orbital paths than other particles in the plasma and, thereby, are separated for collection.
