Abstract:
The present invention relates to methods for detecting, prognosing and staging cancers, in particular cancers of the gastrointestinal tract. The methods of the invention comprise detecting specific protein markers in a tissue of interest, wherein the detected levels thereof may be indicative of pre-cancerous or cancerous tissue, or the stage or prognosis of a cancer. Further provided are methods of treating cancer, and cancer detection kits.
Abstract:
A method of identifying peptides originating from a particular cell type and being capable of binding to MHC molecules of a particular haplotype is disclosed. The method comprises obtaining a cell type expressing a soluble and secreted form of the MHC molecules of the particular haplotype; collecting the soluble and secreted form of the MHC molecules of the particular haplotype; and analyzing peptides bound to the soluble and secreted form of the MHC molecules of the particular haplotype, thereby identifying the peptides originating from the particular cell type and being capable of binding to MHC molecules of the particular haplotype.

A method for preparing peptide spectra for identification, the method including constructing a symmetric distance matrix from a plurality of peptide spectra, where a cluster of at least one of the spectra is represented in a row of the matrix, and where the cluster is also represented in a column of the matrix, finding the minimum of each of the clusters in the matrix, constructing a vector from the minima where each element in the vector corresponds to one of the clusters, finding the global minimum of the matrix as being the minimum of the vector, merging two of the clusters identified by the global minimum into a merged cluster, and providing the merged cluster for identification of at least one peptide associated with the merged cluster.
