In particular, the invention provides a growth competition assay that can determine relative viral fitness using a recombinant tagged HIV-1 virus system. The methods rely on plasmid vectors, amplicons, primers and probes, and the generation of replication-competent viruses therefrom. Said methods and materials may find use in multiple fields including diagnostics, drug screening, pharmacogenetics and drug development.

More specifically, the invention provides methods and means for determining the replication rate of a viral population by performing a linear regression on signal data generated by cells infected with dilutions of the viral population. The methods are useful for monitoring the progression of diseases associated with viruses, identifying effective drug regimens for the treatment of viral infections, and identifying and determining the biological effectiveness of potential therapeutic compounds.
