    Abstract: A separation device is instructed to separate a compound from a sample over a time period. A mass spectrometer is instructed to measure a plurality of intensities of at least one ion of the separated compound over the time period, producing a chromatogram. At least one peak of the at least one ion is identified from the chromatogram using a peak-finding algorithm. Two or more different peak integration areas are calculated for the at least one peak by applying the peak-finding algorithm with two or more different values for at least one peak-finding parameter. Two or more plots of the at least one peak that each shows graphically a different peak integration area are displayed on a display device at the same time. In response, data is received from a user selection device that indicates user selection of one of the two or more plots.

    Abstract: Methods and systems are provided herein for selectively removing product ions resulting from an ECD dissociation event from the interaction region of an ECD reaction cell, while other precursor peptide ions continue to undergo ECD within the interaction region, thereby reducing or preventing the occurrence of multiple electron capture events by the product ions. In some aspects, the preferential extraction of product ions from the interaction region during the ECD reaction can occur without an auxiliary AC field being generated within the interaction region. Additionally, in some aspects, the methods and systems disclosed herein can subject the various product ions to a non-dissociative charge reduction via exposure to reagent ions of the opposite polarity so as to selectively concentrate product ions to a lower charge state.

    Abstract: A device that produces charged droplets whose composition is optimized for the creation of ions by electro spray composed of: a transport device that is operative to transfer sample components from a liquid sample to a processing chamber, a flowing stream of liquid through the processing chamber into which the samples are deposited, a controller mechanism operative to control the amount of sample transferred, a transport tube through which the flowing liquid containing the sample is directed to an electro spray emitter with a high electric field at the exit, a flow of expanding gas surrounding the electro spray emitter creating a pressure drop at the exit, and, a mass spectrometer for measuring the number of ions produced from the charged droplets emanating from the emitter; wherein the dilution of the sample in the processing chamber and transport fluid is from 100 to 10,000-fold.

    Abstract: An MCP detector (620) receives an ion packet along an ion path (601) of mass spectrometer through a hollow central cylindrical tube (621) of the MCP detector. The MCP detector includes coaxial rings (622) of MCPs surrounding the hollow central cylindrical tube. The MCP detector transmits the ion packet along the ion path to an ELIT (610) through holes in the center of a first set of reflectron plates (613) of the ELIT to oscillate the ion packet between the first set and a second set of reflectron plates (614) of the ELIT. The ELIT transmits the oscillated ion packet back to the MCP detector along the ion path through the holes of the first set. The MCP detector detects ions of the oscillated ion packet that are radially deflected from the ion path using the rings of MCPs. The MCP detector allows ions to be transmitted to or from either port of the ELIT.

    Abstract: A mass spectrometer is operated to simultaneously measure precursor and production data over a number of acquisitions. For each acquisition, the following steps are performed. Ion transfer optics inject ions from an ion beam into an ELIT causing the ions to oscillate axially between two electric fields produced by two the sets of reflectrons. The ELIT measures a time domain image current of the oscillating ions from ion injection to a total acquisition time, Tacq1, and fragments the oscillating ions at one or both turning points of the oscillating ions adding product ions to the oscillating ions. The fragmentation is performed at a delay time relative to the ion injection that is increased by a time increment in each subsequent acquisition making the fragmentation dependent on ion position. The measured time domain image current is stored as a row or column of a two-dimensional matrix.

    Abstract: Integrated system for delivering sample to a mass spectrometer, which includes a chamber extending from a top to bottom end, an open port probe disposed in the chamber such that an open end of the probe, which is configured for receiving a sample, is positioned in proximity to top end of the chamber. The system can further include a solvent inlet port coupled to said chamber for receiving a solvent and directing said solvent to said probe, and a solvent outlet port for receiving a flow of the solvent from the open port probe and directing the received solvent out of the chamber. The system can also include an adapter for receiving a sample holder having an outlet port, the adapter is releasable and replaceable and couple with chamber to align the outlet port of sample holder with open end of probe for delivering sample to the probe.
