An example method for indexing involves operating a processor to, divide an image portion of an image of the one or more images into a plurality of patches, for each patch of the image: detect one or more features of the patch; and assign the patch to at least one cluster of a plurality of clusters of the image, based on the one or more features of the patch. The processor is operable to, for each cluster of the image, select at least one patch from the cluster as at least one representative patch for the cluster; for each representative patch, generate an encoded representation based on one or more features of the representative patch; and generate an index identifier for the image based on the encoded representations of the representative patches of the image.

A computer controls the movement of the specimen holder during scanning and again of the detector to produce a digitized image of all or part of the specimen with larger dynamic range than the dynamic range of the detection system. In a further embodiment, the instrument can scan two successive, identical strips at a different exposure values and combine the images from the two scans into one digitized image having a larger dynamic range than the dynamic range of the detection system.

The specimen is dynamically tillable about a scan direction during a scan to maintain focus along the length of each scan line as the scan proceeds. A three dimensional image of the specimen can be obtained wherein the specimen tilt and relative focus are maintained from a first image contour to a second image contour through a thickness of a specimen.

A scanning microscope and method of operation has a scan filter with a repeat pattern of a plurality of rows that is repeated at least across an active area of an entire surface of an area detector. Each row is covered by a bandpass filter or an emission filter for a specific fluorophore or filters of a particular colour for each row. The scanning microscope can be used to obtain one or more of hyperspectral images, multispectral images, RGB images, RGBW images, W images and Single Field Of View images of a specimen using Moving Specimen Image Averaging. A method of obtaining one or more of the images is also described.

A mosaic scan filter array has a plurality of identical tiles, each tile have n rows and m columns where n is equal to a greater than 1 and m is equal to a greater than 2. One row of tiles extends a width of a detector array and constitutes a base pattern. The base pattern is repeated M times and each repetition is laterally offset in one direction by one pixel width. The base pattern and laterally offset repetitions constitute a repeat pattern. There are M×N filters selected from the group of one or more of the following: RGBW filters, fluorescence emission filters and a series of narrow spectral band filters covering a continuous spectral range. The mosaic scan filter arrays can be used with a scanning microscope or a scanning camera.
