The invention provides reagents and methods for the accurate quantification of proteins in complex biological samples. Quantification is obtained by adding to a sample a peptide combo, which is essentially a collection of synthetic reference peptides. The synthetic reference peptides have a small mass difference when compared to the biological reference peptides that originate upon digestion from the proteins present in the sample. Reference peptides and synthetic reference peptides are selected and the identity and accurate amounts of reference peptides are determined by mass spectrometry. The methods can be used in high throughput assays to interrogate proteomes.

Methods and apparatus for qualitative and quantitative proteome analysis are provided. The methods and apparatus allow for the isolation of a subset of peptides out of complex mixtures of peptides. The isolation is based on a specific chemical and/or enzymatic alteration of one or more types of peptides. This alteration modifies the biophysical, chemical or any other biochemical property of the affected types of peptides (e.g., net electrical charge and/or hydrophobicity) in such way that the altered peptides can be separated from the unaltered peptides.

The present invention relates to the field of drug development. More specifically the invention provides a method for the identification of drug targets. The method can also be used for analysis of proteomes. The method utilizes in essence a combination of two chromatographic separations of the same type, separated by a step in which the population of the drug-bound targets is altered specifically on the drug in such a way that the chromatographic behaviour of the altered drug-bound targets in the second chromatographic separation differs from the chromatographic behaviour of its unaltered version. The different chromatographic behaviour of the altered drug-bound targets is used for the isolation and subsequent identification of the targets.
