Abstract: The present disclosure relates to methods of modulating level of pathogenic E. coli (EHEC, EPEC, APEC) present in the gastrointestinal tract of an animal by administering saccharide compositions comprising an anhydro moiety. The presence/load with pathogenic E. coli strains can be assessed via the level of LEE and non-LEE pathogenic genes in the microbiome of the host animal.

Abstract: The present disclosure relates to methods of modulating level of E. coli present in the gastrointestinal tract of an animal. Such modulation includes, for example, modulating the level of LEE and non-LEE pathogenic genes in the microbiome of the host animal. The present disclosure further relates to methods of modulating the virulence of pathogenic E. coli in the gastrointestinal tract of an animal by reducing the population of B. thetaiotaomicron in the gut microbiome of the animal.

Abstract: A method for visualizing microbiome data is described. Respective microbes and/or genes in microbiome data stored In in a database are identified. A network comprising nodes interconnected by edges is generated in a memory of a computer, each node representing one or more identified microbes or one or more microbial metabolites, and each edge of the network representing an association between a respective pair of the one or more identified microbes or a reaction mediated between two metabolites by an enzyme encoded in the one or more identified genes, with at least some nodes and edges of the network being each associated with a condition attribute identifying a groups and/or a timestamp associated with a sample in the database. The displayed network is dynamically updated in accordance with a filtering of the microbiome data based on the condition attributed and/or the timestamp attributed. Corresponding systems and computer-readable storages are also described.

Abstract: In some aspects, the disclosure is directed to methods and systems for identifying a set of predictor metabolites which are predictive of a state of an animal subject. For that purpose, a plurality of data sets of respective ones of a plurality of animal subjects may be obtained, wherein each of the plurality of data sets comprises measurement data comprising an indication of a concentration of each of a plurality of metabolites in a sample of a microbiome of a respective animal subject. A label may be provided at least in part characterizing the state of the animal subject. A feature selection process may be applied to the plurality of data sets to select and thereby identify a subset of the plurality of metabolites of which subset the concentrations are a statistically significant predictor of the state according to the label.
