The embodiments disclosed herein generally relate to identifying and removing background noise in spectroscopic imaging of a sample. Because white-light has essentially constant intensity at every wavelength, background noise caused by white light can be identified and removed from spectroscopic measurements including Raman spectroscopy. Thus, once the Raman spectrum for a sample is obtained, it may be corrected to remove the white-light dispersive spectrum in accordance with the embodiments disclosed herein.

The disclosure relates to a substrate material for the improved detection, resolution and imaging of biological material for spectroscopic characterization by Raman of optical imaging spectroscopy. The substrate provides a uniform, optically flat, highly reflective surface which can be made hydrophobic to prevent spreading of the sample and facilitating its optical evaluation. Moreover, the substrate can be coated with a material that does not emit Raman scattered photons when exposed to said illuminating photons. The principles disclosed herein allow a low spectroscopic background particularly suitable for examining small samples or samples having low concentrations of the suspected component.

A system and method to automatically obtain spectra for samples. The method involves a two phase process including a photobleaching phase and a spectral acquisition phase. In the photobleaching phase, a series of spectral data sets of a sample are collected. A relative difference is determined between the background of subsequent spectral data sets is determined and compared to a predetermined threshold value. If threshold difference is less than the relative difference between the background of subsequent spectral data sets, the steps of collecting a series of spectra data sets is automatically repeated. In the spectrum acquisition phase, a series of Raman data sets of the sample are collected until a target SNR is obtained.

A sample is illuminated to thereby produce a first plurality of interacted photons which may be scattered, emitted, reflected and/or absorbed by the sample. The first plurality of interacted photons are assessed to thereby generate a Raman data set representative of the sample. This Raman data set is analyzed to thereby determine at least one of: the presence of a pathogenic microorganism in said sample and the absence of a pathogenic microorganism in said sample. The Raman data set may comprise at least one of a Raman spectrum and/or a Raman chemical image representative of the sample. The analysis may comprise comparing said Raman data set to at least one reference Raman data set representative of a known sample. This may be achieved using a chemometric technique.

Raman molecular imaging (RMI) is used to detect mammalian cells of a particular phenotype. The disclosure includes the use of RMI to detect transplanted and/or grafted cells, to differentiate between normal and diseased cells or tissues, as well as in determining the grade of said cancer cells. Raman scattering data may be analyzed to determine the transplant efficiency, disease state, clinical outcome, and/or prognosis of cells or tissue. This data may be combined with visual image data to produce hybrid images which depict both a magnified view of the cellular structures and information relating to the disease state of the individual cells in the field of view. Also, RMI techniques may be combined with visual image data and validated with other detection methods to produce confirm the matter obtained by RMI.

Using dried samples may hold potential for enhancing localized concentration and/or segmentation of sample components. The method may comprise illuminating at least one location of a biological sample to generate a plurality of interacted photons, collecting the interacted photons and generating at least one Raman data set representative of the biological sample. A system may comprise an illumination source to illuminate at least one location of a biological sample and generate at least one plurality of interacted photons, at least one mirror for directing the interacted photons to a detector. The detector may be configured to generate at least one Raman data set representative of the biological sample. The system and method may utilize a FAST device for multipoint analysis or may be configured to analyze a sample using a line scanning configuration.

Raman scattering of radiation applied to a water sample is used to assess occurrence of a pathogen in the sample. The method is useful for detecting pathogens that are difficult to detect using other methods, such as protozoa. Examples of organisms that can be detected in water samples using these methods include protozoa of the genus Cryptosporidium and the genus Giardia. The methods described herein have important applications, such as for detection of Cryptosporidium organisms in municipal water systems.
