A method of processing multiple precursor ions in a tandem mass spectrometer includes generating a plurality of precursor ions with an ion source. At least some of the plurality of precursor ions is trapped in an ion trap. At least two precursor ions of interest are isolated from the plurality of precursor ions with a filtered noise field. Precursor ions of interest are sequentially ejected toward a collision cell. The sequentially ejected precursor ions of interest are fragmented in a collision cell. The mass-to-charge ratio spectra of the fragmented ions are then determined with a mass spectrometer.

A method and apparatus for multiplexing ions in an MSn mass spectrometer is provided. Ion are filtered to produce a group of ions of interest, the group of ions below a space charge limit of the MSn mass spectrometer. At least a portion of the group of ions are fragmented to form a fragmented group of ions. At least a portion of the fragmented group are stored such that a plurality of portions of the fragmented group can be sequentially selected for mass spectrometry analysis. Each of the plurality of portions of the fragmented group are sequentially selected and re-fragmented prior to mass spectrometry analysis. Each of the plurality of portions of the fragmented group are analyzed, via mass spectrometry, once each of the plurality of portions of the fragmented group has been fragmented.

In accordance with an aspect of an embodiment of the present invention, there is provided a method for fragmenting ions in an ion trap of a mass spectrometer. The method comprises a) selecting parent ions for fragmentation; b) retaining the parent ions within the ion trap for a retention time interval, the ion trap having an operating pressure of less than about 1×10−4 Torr; c) providing a RF trapping voltage to the ion trap to provide a Mathieu stability parameter q at an excitement level during an excitement time interval within the retention time interval; d) providing a resonant excitation voltage to the ion trap during the excitement time interval to excite and fragment the parent ions; and, e) within the retention time interval and after the excitement time interval, terminating the resonant excitation voltage and changing the RF trapping voltage applied to the ion trap to reduce the Mathieu stability parameter q to a hold level less than the excitement level to retain fragments of the parent ions within the ion trap.

Disclosed is a method of determining when to calibrate a time-of-flight mass spectrometer. In various embodiments, the method comprises storing within a controller a set of parameters for the mass spectrometer; providing an updated set of parameters while retaining at least one set of previously stored parameters; computing at least one rate of change of the updated set of parameters with respect to the at least one set of previously stored parameters; and determining when to calibrate the mass spectrometer from the results of computing the rate of change of at least one of the parameters. In various embodiments, a parameter stored can be a set of temperatures derived from obtaining system temperature measurements of those components whose changing temperature is an indication of mass drift. In various embodiments, the controller can store a history of calibration factors and temperatures over time, can calculate the time rate of change of the calibration factors and the temperature to estimate the mass drift rate of the instrument and compare the drift rate to a predetermined mass error limit for determining when re-calibration can be scheduled.

A first mass spectrum and a second mass spectrum of the same ion sample can be analyzed to determine reaction pairs. These reaction pairs are determined based on a selected neutral difference by shifting the second mass spectrum by the neutral difference relative to the first mass spectrum to provide a shifted mass spectrum. Then, the shifted mass spectrum is compared with the first mass spectrum of the ion sample to determine the reaction pairs based on the neutral difference.

A method of operating a mass spectrometer having a rod set is provided. The rod set has a first end, a second end opposite to the first end, and a longitudinal axis extending between the first end and the second end. The method comprises a) admitting ions into the rod set; b) trapping at least some of the ions in the rod set by i) producing a first barrier field at a first end member adjacent to the first end of the rod set, ii) producing a second barrier field at a second end member adjacent to the second end of the rod set, and iii) providing an aggregate field comprising an RF field between the rods of the rod set; c) selecting a first selected mass to charge ratio of a first group of ions in the ions; d) determining a first excitement level of a selected characteristic of the aggregate field for the first group of ions; e) adjusting the selected characteristic of the aggregate field to the first excitement level to resonantly excite the first group of ions to mass selectively eject the first group of ions from the rod set past the barrier field; and, f) maintaining the selected characteristic of the aggregate field at the first excitement level during an excitement time interval wherein the excitation time interval is at least 1 millisecond.

The invention provides a multipole ion trap. The trap has a longitudinal axis. An oscillating on-axis potential is set up along the longitudinal axis, providing a potential well in which ions are trapped. In some embodiments, rods forming the poles are symmetrically and equidistantly positioned about the longitudinal axis and RF signal with different magnitudes are applied to the poles. In other embodiments, the rods are not positioned symmetrically about the longitudinal axis and the RF signals applied to the poles may have the same or different magnitudes. Poles used in the invention may include two or more rods. An ion trap according to the invention may include more than two poles, and in some embodiments, a third or additional pole may be added to provide the oscillating on-axis potential. The ion trap may be used mass selectively scan ions, fragment ions and to trap and separate differently charged ions, among other uses.

A mass spectrometer has an ion source for producing sample ions. The ions pass through an ion interface, to a reaction/collision cell section. An ion-neutral decoupling device is provided between the ion interface and the reaction/collision cell section, to provide substantial separation between ions and neutral particles. The supersonic jet entering the spectrometer can have sufficient energy to cause the plasma gases, such as argon, to overcome the pressure differential between the reaction/collision cell and an upstream section of the spectrometer so as to penetrate into the reaction/collision cell; the decoupling device prevents this. The decoupling device can have offset apertures provided by plates or rods or other comparable arrangements, or can comprise a quadrupolar electrostatic deflector, an electrostatic sector deflector or a magnetic sector deflector.
