Abstract: Provided herein are methods, techniques and processes for selecting one or more peptides for virus detection (e.g., influenza, SARS-CoV-2) in clinical samples using mass spectrometry. Methods for selecting a combination of peptides to identify one or more disease states in a patient can include: (i) selecting the one or more disease states; (ii) collecting information on proteins associated with the one or more disease states being present within the subject; (ii) in silico digesting individual proteins associated with the one or more disease state to obtain possible workflow peptides; (iv) collecting filtering data associated with the possible workflow peptides; (iv) analyzing the possible workflow peptides for coverage of the one or more disease states and for mass spectrometry detection and resolution; and (iv) selecting the combination of peptides from the possible workflow peptides based on the analyzing step.

Abstract: Provided are in vitro serologic methods of assessing the presence of, and assessing the progression of, liver fibrosis in a subject. Also provided are methods of assessing efficacy of an agent for the treatment of liver fibrosis, and methods of treating liver fibrosis. The methods involve quantitatively measuring di-sialylated and mono-sialylated O-glycoforms of a peptide fragment of hemopexin (HPX) in a test serum sample obtained from a test subject, and comparing the measured amounts of di-sialylated and mono-sialylated O-glycoforms of the peptide fragment of hemopexin to a reference amount. In certain embodiments, the measuring is performed using LC-MS/MS-MRM (liquid chromatography/tandem mass spectrometry/multiple reaction monitoring). In certain embodiments, the measuring is performed using LC/MS3 (liquid chromatography with triple-stage mass spectrometric detection).

Abstract: The present invention includes a novel method and system for identification of microorganisms in samples that proteins and other biological material from non-microorganism sources (e.g., proteins of mammalian origin) that can interfere with identification of the microorganisms. The methods and systems described herein include use of a single-use chromatography medium to purify intact proteins prior to mass spectrometry analysis. The chromatography medium and the methods described herein can rapidly and efficiently remove of a substantial portion of interfering biological material (e.g., mammalian proteins) from a crude cell lysate while preserving high signal strength and removing enough of the interfering protein(s) to allow for identification of the microorganism(s) by mass spectrometry analysis.

Abstract: Systems and methods are provided for microbial identification using cleavable tags. Control information is sent to a mass spectrometer to fragment one or more nucleic acid primers labeled with a first tag and monitor for an intensity of the first tag in a mass spectrometry (MS) method. An ion source provides a beam of ions from a polymerase chain reaction amplified sample that includes one or more nucleic acid primers labeled with the first tag. The first tag binds to one or more nucleic acid primers of a known microbe and is cleaved from the nucleic acid primers during the MS method. The mass spectrometer receives the beam of ions and is adapted to perform the MS method on the beam of ions. If the intensity of the first tag received from the mass spectrometer exceeds a threshold value, the known microbe is identified in the sample.
