Abstract: Aspects of the disclosure relate to methods for analyzing compositions comprising RNA species with unique nucleotide sequences for identification and/or ratio determination of RNAs. The disclosure is based, in part, on methods of cleaving identifying sequences from RNAs in a composition, and detecting the abundance of each identifying sequence to quantify the abundance of corresponding RNA species. Other aspects relate to methods for producing compositions comprising more than two RNA species, such as multivalent RNA compositions. The disclosure is based, in part, on methods of determining the proper amount of input DNA for in vitro transcription (IVT) reactions that will result in RNA being transcribed in a predetermined ratio. In some aspects, the disclosure relates to pharmaceutical compositions comprising multivalent RNA compositions produced by methods described, by the disclosure.

Abstract: This application provides a bead with a covalently attached chemical compound and a covalently attached DNA barcode and methods for using such beads. The bead has many substantially identical copies of the chemical compound and many substantially identical copies of the DNA barcode. The compound consists of one or more chemical monomers, where the DNA barcode takes the form of barcode modules, where each module corresponds to and allows identification of a corresponding chemical monomer. The nucleic acid barcode can have a concatenated structure or an orthogonal structure. Provided are method for sequencing the bead-bound nucleic acid barcode, for cleaving the compound from the bead, and for assessing biological activity of the released compound.

Abstract: Disclosed are methods and systems to detect a class of non-variola Orthopoxviruses, and, more particularly, monkeypox virus. In certain embodiments, the method may comprise obtaining a sample from the subject; and detecting a nucleic acid sequence specific to the non-variola Orthopoxvirus. In some embodiments, the method may further isolation of the non-variola Orthopoxvirus from a solid substrate such as a tissue swab and further purification of viral nucleic acid using silica beads. The sample may in some cases be self-collected by a subject. The disclosed methods and systems, including kits for self-collection, may be used for a high throughput assay allowing for screening of hundreds of samples per day.
