    Abstract: One or more known compounds of a sample are ionized. At least one precursor ion corresponding to a compound of the one or more known compounds is selected and fragmented, producing a product ion mass spectrum for the precursor ion. An m/z tolerance probability function that varies from 1 to 0 with increasing values of an m/z difference between two mass peaks and that includes one or more values between 1 and 0 is received. A library product ion mass spectrum for the at least one compound is retrieved from a memory. An m/z difference between at least one experimental product ion mass peak in the product ion mass spectrum and at least one library product ion mass peak in the library product ion mass spectrum is calculated. An m/z tolerance probability that determines if the two peaks are corresponding peaks is calculated from the m/z difference using the probability function.

    Abstract: Systems and methods are provided to perform dead time correction. An observed ion count rate is obtained using a non-paralyzable detection system of a mass spectrometer. The detection system includes an ion detector, a comparator/discriminator, a mono-stable circuit and a counter. The non-paralyzable detection system exhibits dead time extension at high count rates. The extension of the dead time occurs because the mono-stable circuit requires a rising edge to trigger and can only be triggered again after the output pulse from the comparator/discriminator has gone low. This allows a second comparator/discriminator pulse arriving just before the end of the dead time started by a first comparator/discriminator pulse to extend the dead time to the trailing edge of the second comparator/discriminator pulse. A true ion count rate is calculated by performing dead time correction of the observed ion count rate.

    Abstract: Methods and systems for analyzing ions in a magnetic ion trap are provided herein. In accordance with various aspects of the present teachings, the methods and systems described herein enable Fourier transform ion cyclotron resonance mass spectrometry across relatively narrow gap magnetic fields substantially perpendicular to the axis along which the ions are injected into the ion trap. As a result, smaller, less expensive magnets can be used to produce the high-intensity, uniform magnetic fields utilized in high performance FT-ICR/MS applications. Accordingly, the present teachings enable permanent magnets (as well as electromagnets) to generate these magnetic fields, potentially reducing the cost, size, and/or complexity of the systems described herein relative to conventional FT-ICR systems.

    Abstract: An RF voltage is applied across each electrode of a first array of evenly spaced, parallel, and coplanar electrodes and its corresponding electrode of a second array of evenly spaced, parallel, and coplanar electrodes. The RF voltage varies in amplitude according to an RF voltage amplitude gradient. The RF voltage produces an array of different quadrupole RF electric fields in a uniform gap between the first array and the second array. A DC voltage is superimposed on each electrode of the first array and its corresponding electrode of the second array. The DC voltage varies according to a DC voltage gradient in order to produce a DC electric field in the uniform gap. When ions are introduced in the uniform gap, the DC electric field causes the ions to drift toward quadrupole RF electric fields with increasing RF voltage amplitudes where the ions are trapped according to their m/z.

    Abstract: Sample molecules are ionized producing a beam of ions using an ion source. A plurality of ion extractions are performed on the beam of ions using a TOF mass spectrometer. Electrical detections from each extraction are measured using an ADC, producing a mass sub-spectrum for each extraction. An ion m/z from the plurality of mass sub-spectra is selected. For each mass sub-spectrum, the amplitude and m/z of an ion within a m/z tolerance of the ion m/z is assigned to the corresponding amplitude band of a plurality of predetermined amplitude bands, producing a plurality of amplitude and m/z values for the each amplitude band. For each amplitude band of the plurality of predetermined amplitude bands, the plurality of amplitude and m/z values are combined into a peak, resulting in a plurality of peaks corresponding to the plurality of predetermined amplitude bands.

    Abstract: A time-of-flight (TOF) mass spectrometer analyzes a sample producing a time series of data points representing amounts of detected ions per unit time. A spectrometer resolution, a spectrometer digitization time period, and a minimum number points per peak needed to maintain the information content of a peak are received. A peak width value is calculated for each point from the resolution and a time of each point. The calculated peak width value for each point is divided by the minimum number points per peak. A maximum time difference between points for each point is produced. A point is selected based on the digitization time period. Adjacent points of the selected point are found. If a difference between the adjacent points does not exceed a sum of a maximum time differences of the adjacent points, the selected point is deleted to compress the time series.
