Methods are disclosed for synthesizing a plurality of compounds on the surface of supports. The synthesis comprises a series of cycles of steps in which reagents for conducting the synthesis are deposited on the surface of the support to form the chemical compounds. At least one physical parameter of the deposition varies between cycles The method comprises conducting the synthesis in at least two sets of cycles, arbitrarily designated as a first set and a second set. Each cycle comprises at least one step of depositing reagents on a surface by means of droplet dispensing elements that traverse the surface of the support. At least one, and desirably all, of the following deposition parameters are employed as indicated: The number of times of repetition for a step of depositing reagents in at least one cycle of the second set is less than the number of times of repetition for a corresponding step in at least one cycle of the first set. The rate of deposition in at least one cycle of the second set is slower than or equal to the rate of deposition in at least one cycle of the first set. The rate of traversal of the dispensing elements over the surface of the support in at least one cycle of the second set is greater than such rate of traversal in at least one cycle of the first set.

A method and system for quantifying and correcting spatial-intensity trends for each channel of a microarray data set having one or more channels. The method and system of one embodiment of the present invention selects a set of features from each channel of the microarray data set. Based on the selected set of features, a surface is used to determine the intensities for all features in each channel of the microarray data set. Spatial-intensity trends within the microarray data set are quantified, based on the surface to the intensities for each channel of the microarray data set. After the surface has been determined, the spatial-intensity trend can be removed from the microarray data set.

Methods and apparatus are disclosed for preparing an array of biopolymer features on a substrate by initiating multiple cycles of drop deposition of biopolymer forming reagents to feature locations on the surface of the substrate. Each cycle comprises at least one step of deposition of biopolymer monomers or biopolymer subunits. For at least one of the biopolymer forming reagents and for at least a portion of the method, a dispensing protocol is employed wherein the biopolymer forming reagent is dispensed from a separate drop dispenser of a drop dispensing device and each drop dispenser comprises multiple nozzles. Multiple passes of the drop dispensing devices are employed for each cycle. In each cycle of the dispensing protocol drops of reagents are dispensed to feature locations from at least two different nozzles for each reagent in at least two different passes of a drop dispensing device. The cycles are repeated a sufficient number of times to prepare the array of biopolymer features.

In the apparatus, a mechanism for diffusively introducing pressurized gas into the apparatus is in fluid communication with an outlet element comprising a plurality of openings. The outlet element and the holding chamber are disposed such that gas flow through the chamber is substantially uniform and unidirectional. A system for monitoring water concentration in gaseous sample is disclosed. It is readily applicable in the synthesis of biopolymer arrays/microarrays involving the use of water-sensitive reagents. A flow cell is provided in which a capacitance sensor is placed separate from a production or synthesis environment. Sample and dry gas may be provided to the flow cell via conduits and valves or a manifold system. Dry gas, such as N2, is used to dry the sensor or simply to maintain it in a dried condition. The same gas may be used to drive an optional venturi pump to draw sample for measurement into the cell from the synthesis environment.
