A method and system for quantifying and correcting spatial-intensity trends for each channel of a microarray data set having one or more channels. The method and system of one embodiment of the present invention selects a set of features from each channel of the microarray data set. Based on the selected set of features, a surface is used to determine the intensities for all features in each channel of the microarray data set. Spatial-intensity trends within the microarray data set are quantified, based on the surface to the intensities for each channel of the microarray data set. After the surface has been determined, the spatial-intensity trend can be removed from the microarray data set.

Methods are disclosed for synthesizing a plurality of compounds on the surface of supports. The synthesis comprises a series of cycles of steps in which reagents for conducting the synthesis are deposited on the surface of the support to form the chemical compounds. At least one physical parameter of the deposition varies between cycles The method comprises conducting the synthesis in at least two sets of cycles, arbitrarily designated as a first set and a second set. Each cycle comprises at least one step of depositing reagents on a surface by means of droplet dispensing elements that traverse the surface of the support. At least one, and desirably all, of the following deposition parameters are employed as indicated: The number of times of repetition for a step of depositing reagents in at least one cycle of the second set is less than the number of times of repetition for a corresponding step in at least one cycle of the first set. The rate of deposition in at least one cycle of the second set is slower than or equal to the rate of deposition in at least one cycle of the first set. The rate of traversal of the dispensing elements over the surface of the support in at least one cycle of the second set is greater than such rate of traversal in at least one cycle of the first set.

Methods and apparatus are disclosed for preparing an array of biopolymer features on a substrate by initiating multiple cycles of drop deposition of biopolymer forming reagents to feature locations on the surface of the substrate. Each cycle comprises at least one step of deposition of biopolymer monomers or biopolymer subunits. For at least one of the biopolymer forming reagents and for at least a portion of the method, a dispensing protocol is employed wherein the biopolymer forming reagent is dispensed from a separate drop dispenser of a drop dispensing device and each drop dispenser comprises multiple nozzles. Multiple passes of the drop dispensing devices are employed for each cycle. In each cycle of the dispensing protocol drops of reagents are dispensed to feature locations from at least two different nozzles for each reagent in at least two different passes of a drop dispensing device. The cycles are repeated a sufficient number of times to prepare the array of biopolymer features.

In the apparatus, a mechanism for diffusively introducing pressurized gas into the apparatus is in fluid communication with an outlet element comprising a plurality of openings. A holding chamber for the supports is in fluid communication with the outlet element. The outlet element and the holding chamber are disposed such that gas flow through the chamber is substantially uniform and unidirectional. The holding chamber comprises an opening sufficient to permit movement of the supports to and from the holding chamber and comprises a plurality of holding elements for holding the supports.

Aspects of the invention include methods for producing a backing element for use in an array assay device. An embodiment of the invention includes providing a precursor backing element, e.g., a solid support having a fluid retaining structure on a planar surface thereof, subjecting the precursor backing element to a solvent/plasma treatment step and then contacting the solvent/plasma treated backing element with a surface energy modification agent. Also provided are backing elements produced in accordance with embodiments of the invention, as well as array assay devices that include the backing elements. In addition, methods of using the array assay devices in analyte detection applications, as well as kits for use therein are provided.

A housing with a gas free chamber provides for improved micro array fabrication with a lower defect rate. The invention provides a housing that excludes a gas such as ozone to prevent interaction with probe construction or attachment. A method of fabricating a micro array in an ozone free environment is also disclosed.

Methods and compositions for high-throughput identification of protein/nucleic acid binding pairs are provided. In the subject methods, a nucleic acid probe array, e.g., a molecular beacon probe array, is contacted with a target nucleic acid population to produce a hybridized array. The resultant hybridized array is then contacted with a population of proteins to produce a protein bound array. Any resultant array surface bound target nucleic acid/protein complexes are then detected to identify protein/nucleic acid binding pairs. In certain embodiments, the protein and/or nucleic acid members of the identified protein/nucleic acid binding pairs are further characterized. Also provided are systems and kits for use in practicing the subject methods. The subject invention finds use in a variety of different applications.

Provided are improved processes and apparatuses for solid phase oligonucleotide synthesis, the improvements comprising carrying out detritylation of the nascent oligonucleotide using a composition of an organic solvent, a protic solvent and a selected concentration, or selected concentration range, of water. In some embodiments, an oligonucleotide synthesis apparatus includes means for adding water to a detritylation reagent. In some embodiments, an apparatus can include a water detector for analyzing the water concentration of a detritylation reagent to be reacted with a nascent oligonucleotide. An apparatus can comprise a feedback loop to control the concentration of water at the point of the detritylation reaction and/or to control the detritylation reaction time. The apparatuses and methods reduce batch-to-batch variations in the manufacture of oligonucleotides immobilized on the surface of various substrates.

In the subject methods, a chemical array of surface immobilized first moieties is subjected to cleavage conditions such that a composition of solution phase first moieties is produced. The resultant composition of solution phase first moieties is then contacted with one or more reactants to produce a mixture of product molecules that are different from the first moieties. Also provided are the arrays employed in the subject methods and kits for practicing the subject methods.
