摘要: Systems and methods for analyzing first and second strings against a ground truth string are provided. A construct representing a plurality of components is obtained, each component for a different portion of the truth string. The construct comprises a plurality of measurement string sampling pools each having an identifier and a corresponding plurality of measurement samplings corresponding to one or two of the components. Each sampling has the identifier and a portion of the first or second string. Samplings are assigned to first, second or third classes when coding a portion of the first string, second string, or both the first and second string. First and second positions are tested for sequence events by calculating a plurality of sequence event models using assumptions on the components having samplings encompassing the first and second positions and class assignments. These assumptions are updated using the calculated models and the models are recalculated.

摘要: Provided herein is a system comprising: a) spatial sampler system configured to collect and transmit one or a plurality of cells or nuclei from a tissue specimen, the system comprising: i) a lower carrier having an array of conduits passing therethrough, each conduit comprising an opening on a first side and communicating with an opening on a second side, wherein the opening on the second side either (1) terminates in a capillary or (2) opens onto a well of a multiwell plate; ii) positioned, above the lower carrier, a perforated specimen holder configured to support a frozen tissue specimen, wherein the specimen holder comprises a plurality of perforations having a size sufficient to permit the passage of single cells or nuclei; and iii) positioned, above the specimen holder, a multifunctional head comprising an upper array of upper conduits, optionally, each aligned with a conduit opening of the lower carrier.

摘要: A system for selecting an immunogenic peptide composition comprising a processor and a memory storing processor-executable instructions that, when executed by the processor, cause the processor to create a first peptide set by selecting a plurality of base peptides, wherein at least one peptide of the plurality of base peptides is associated with a disease, create a second peptide set by adding to the first peptide set a modified peptide, wherein the modified peptide comprises a substitution of at least one residue of a base peptide selected from the plurality of base peptides, and create a third peptide set by selecting a subset of the second peptide set, wherein the selected subset of the second peptide set has a predicted vaccine performance, wherein the predicted vaccine performance has a population coverage above a predetermined threshold, and wherein the subset comprises at least one peptide of the second peptide set.

摘要: Methods comprising an integrated, multiscale artificial intelligence-based system that reconstructs drug-specific pharmacogenomic networks and their constituent functional sub-networks are described. The system uses features of the functional topology of the three-dimensional architecture of drug-modulated spatial contacts in chromatin space. Discovery of a drug pharmacogenomic network is made through the selection of candidate SNPs by imputation, determination of the predicted causality of the SNPs using machine learning and deep learning, use of the causal SNPs to probe the spatial genome as determined by chromosome conformation capture analysis, combining targeted genes controlled by the same cell and tissue-specific enhancers, and reconstruction of the pharmacogenomic network using diverse data sources and metrics based on the results of genome-wide association studies. Knowledge-based segmentation methods are used to deconstruct the pharmacogenomic network into its constituent efficacy and adverse event sub-networks for applications in clinical decision support, drug re-purposing, and in silico drug discovery.

摘要: The present invention is directed to the use of (1) mucin concentration in sputum; (2) individual airway mucins MUC5AC and MUC5B ratio (MUC5AC/MUC5B) in sputum; and (3) combination of both measurements (Kesimer MUCQuant index) that can be used as an objective biomarker for differential diagnosis of smoking status and chronic bronchitis (CB), disease severity of CB (mild, moderate, and severe), exacerbation status, monitoring progression of CB, and guiding of therapies for CB. In addition, the ratio of amount of IgGFc-binding protein (FCGBP) and the amount of bactericidal/permeability-increasing fold-containing family member A1 (BPIFA1 (or SPLUNC1)) present in a sputum sample from a subject may be used in combination with the Kesimer MUCQuant index (Kesimer MUCQuant Plus index) for differential diagnosis of smoking status and CB, disease severity of CB, exacerbation status, p monitoring progression of CB, and guiding of therapies for CB.

摘要: A new mutant of D-amino acid transaminase, based on supercomputing-assisted technology, belongs to the fields of computational biology, computer-aided design, and enzyme engineering technology, and specifically relates to mutants of D-amino acid transaminase obtained based on supercomputing-assisted technology and applications thereof. Compared to the wild-type enzyme, the aforementioned mutant of D-amino acid transaminase exhibits a half-life (t1/2) of over 12 hours at 40° C., while it is only 8.8 minutes for the wild-type D-amino acid transaminase. The half-inactivation temperature (T505) of the mutant is 45.3° C., approximately 5.4° C. higher than that of the wild-type D-amino acid transaminase. This substantially enhances its thermal stability, enzymatic activity, etc., effectively broadening its application fields and scope. The mutant has a wide range of industrial applications and thus holds substantial practical value.
