Different delay times are provided in different ones of the experimental runs and fragment or product ions that have been analysed in the same time interval in at least one of said experimental runs and that have been analysed in different time intervals in at least one other of said experimental runs are identified as fragment or product ions of interest. These fragment or product ions are thus determined to relate to different precursor ions and are used to identify their respective precursor ions.

In an embodiment of the invention, a sorbent surface can be used to absorb, adsorb or condense analyte molecules within the container whereafter the sorbent surface can be interrogated with the reactive species to generate analyte species characteristic of the contents of the container.

Various embodiments illustrating a multiplexed method for high throughput screening of ions in biological samples within a single capillary when using capillary electrophoresis mass spectrometry (CE-MS) are illustrated. The method includes sequential injection of multiple sample segments in series within a single capillary, the sample segments being separated by a spacer plug of buffer, and multiplexed analysis of the sample segments simultaneously within a single capillary electrophoresis (CE) run. The method also includes application of voltage to the single capillary subsequent to sequential injection and zonal separation of polar metabolites within each sample segment by CE such that each analyte zone migrates within its characteristic electrophoretic mobility offset in time by the spacer. The incorporation of a quality control/reference sample and the use of dilution patterning with specific injection configurations also enables encoding of information temporally for enhanced data processing with quality assurance.

A self-assembled engineered lattice of nanometer-scale silica particles, or other suitable particles generally resembling regularly-sized spheres, is configured in a separation bed for electrophoresis, isoelectric focusing, chromatography, or other voltage-induced separation of analytes. After separation, the analytes are immobilized on the separation bed and then ionized using matrix-assisted laser desorption/ionization (MALDI) for use with a mass spectrometer. The nanoparticles can be coated with polymers that activate to immobilize the analytes or assist with MALDI. The separation can occur in two dimensions.

A method of detecting a substance includes receiving a sample of an analyte into a housing through an inlet, performing soft ionization mass spectrometry on the sample with a soft ionization mass spectrometer in the housing, performing hard ionization spectrometry on the sample with a hard ionization spectrometer in the housing if needed, and generating a detection result from at least one of the soft ionization spectrometry and the hard ionization spectrometry.
